Implemented aexl's fix and problem gone with no problems so far.
Ran it from the shell replacing --quiet with --verbose and adding the --update option and now the described freeze disappeared because of faster and more reasonable execution time.
This was very annoying since I'm in a 512 Mb box and started paging like crazy and rendered unusable for several minutes an otherwise usable desktop.
I cat'd first the cron.weekly/apt-xapian-index file and did not included the --update option. I'm on Karmic.
