You might be able to work on improving Nautilus performance by working
in GSoC with Gnome instead of Ubuntu. Because Ubuntu is not upstream
for nautilus.

For searching have you tried tracker? It indexes and allows quick
searching. Also Gnome is working on zeitgeist and activity journal
which are IMHO far superior search methods than windows and mac.
Activity journal is targetted at Gnome 3.0 though.

Have you tried apt-cacher-ng? It does what you need =) also there is
squid configuration to make local deb caches be auto-discoverable on
local network using avahi. (available in lucid already as far as I
know).
