Sorry for the delay in responding.

I've never understood what metadata etckeeper does indeed track that git
wouldn't.  I only know that git won't track empty directories and that
can create problems.  I believe the README is indeed mistaken here.

I'm not sure what to add in terms of exact steps.  But I'll do my best.

sudo git rebase -i HEAD~999
[something in the rebase breaks]
ls -l /etc/sudoers

the last command will show you that sudoers has the wrong permissions
now.

I think this whole .etckeeper file business should be reevaluated.  I
don't think it's necessary for git and in fact, it's the root cause of
almost all the trouble I have with etckeeper (which generally speaking
is WONDERFUL!).
