Problem still exists in 12.04 final. Running dpkg-reconfigure does not solve the problem.
Found the settings in /etc/cobbler/dnsmasq.template. Moved the file to /etc/dnsmasq.d/ but now dnsmasq service fails to start.

Think I am copying the /etc/dnsmasq.conf file to /etc/dnsmasq.d/ and
updating it manually ...
