Thanks Peter, this smb.conf.ucf-new file held the answer:

The handling of locally-defined shares was changed between 3.0.28a-
0ubuntu3 and 3.0.28a-1ubuntu2, the versions you upgraded between when
you had the problem; specifically:

samba (3.0.28a-1) unstable; urgency=low
[...]
  * Add an additional sed command to samba-common.postinst to cleverly
    pick up any shares that have been appended to the default smb.conf 
    and exclude them from the ucf diff.

The issue was that the /previous/ upgrade handling was incorrect,
causing a one-time merge conflict when correcting the upgrade handling.
This will not affect any users upgrading from dapper or gutsy, only
those users who were tracking hardy between the uploads of
3.0.28-4ubuntu1 and 3.0.28a-1ubuntu1.

I'm therefore marking this bug as 'fix released', since I believe
there's nothing more to be done here.
