/etc/apt/apt.conf is the 1st in the list, and so it will always be written there, not to any other random file.

As for the other files containing the Acquite::%s::proxy lines, the:

27	+                        if already_saved:
28	+                            continue

code makes it ignore this line (thus, not appending it to new_content), so that the file is saved with that line removed.
