I don't know the answer to these, but I do note that bootchart
maintenance seems to have been overtaken by Auke Kok, and that in
his 1.15 release, he added support for graphing of kernel threads:

I wonder if that would help diagnose why things are slower in the
kernel portion of boot. It seems that our bootchart package is based
on the last bootchart.org package released in 2005.
