As with all management decisions, planning is always the key. The migration is 
relatively painless... if and only if, there's proper planning.

Here's a few things to consider:
1. How many PCs do you have?
2. What are their Specifications? Will it adequately run GNOME/KDE?
3. If not, then how many PCs would need a lightweight distro like Xfce or 
Fluxbox?
4. List down all applications your dependent on, and search for an Open Source 
alternative.
5. What file formats does your school rely on? Can an Open Source application 
open, save, and edit it? And would you be willing to shift to an open source 
format?
6. Check your curriculum, what subjects solely rely on proprietary products? 
Can you use an Open Source alternative on that subject? And if worse, comes 
to worst, would you be willing to drop that subject from your curriculum?
7. Are your instructors informed of your plans? How many are resistant to the 
idea of Open Source? How can you convince them to use Open Source Software?
8. Do you have retention plans? Would it be a seminar or workshop on a weekly 
or monthly basis? And who's willing to learn Linux and teach them to your 
instructors?
9. And lastly, documentations. Would you be willing to compile documentations 
on your distro of choice for future reference? Would it be in print or an 
online resource?

I'm sure there's a lot more stuff you've got to consider, but what's really 
important is identifying what or who would be affected.

My last advise would be to migrate one department at a time, and then document 
the results. And always inform your teachers, keeping them in the dark might 
just aggravate stuff. If you encounter any problems, ask them, let the 
creative genius work.
