Probably everything is in $HOME/.gconf for "standard Gnome applications".
I do notice changes to parts of this from time-to-time -- especially
the panel suddenly re-ordering all its icons on the next start-up
(this may be exacerbated by unclean shutdowns, but I'm not yet
convinced).
I responded by checking parts of ~/.gconf into version control, so I
could detect and revert changes as needed.
That approach might help you ...
