I found the reason for this:
The number icons (not just for Thunderbird) are actually indicating the notifications in the main notification window of Ubuntu (under the date at the top bar of Ubuntu) and not the actual unread emails.

So even after reading an email, as the notification still exists in the
main notification window, the number icon will not disappear.

If we remove/clear/click the notification in the main notification
window, it will clear the number icon (even if the email is still unread
in Thunderbird)
