Exact same issue here.

My favourites settings list are:

$ gsettings get org.gnome.shell favorite-apps
['thunderbird.desktop', 'firefox_firefox.desktop', 'org.gnome.Nautilus.desktop', 'libreoffice-startcenter.desktop', 'wine-Programs-Movie Magic-MM Budgeting.desktop', 'wine-Programs-Movie Magic-MM Scheduling.desktop', 'gnome-system-monitor.desktop']

Hope I can get an answer soon. Itś really annoying.
