Thank you for your bug report, your post makes sense and describe some
known issues

* The fact that thunderbird doesn't integrate with the GNOME online
accounts is bug #1586678

* The gnome-software issue could have to do with the fact that you
installed another format than the deb?

* Changing back to use evolution by default is being discussed there
