I have the same problem. I am using Thunderbird 5.0. But this has been a
problem for years.

Marking a message as junk in Inbox using the junk icon does not move it
to the junk folder.

But the reverse works, i.e. marking a message as "no junk" in the junk
box moves it back to the Inbox.

I too use IMAP.
