I have a similar prob; although firefox seems to cover the Ubuntu bars
when I follow a link from thunderbird. I also have found the only way to
show the top and bottom bars is to go into fullscreen, then go back.
Irritating.

firefox 3.0, ubuntu intrepid. No proprietary  hardware drivers.
