I think the behavior of not having access to the thunderbird interface
while a PGP key passphrase is requested is intentional. The fact is that
you are actually asking for this behavior by default.

In Thunderbird, go to Edit > Preferences > Composition (Section) >
General (Tab) and either disable the Auto Save every X minutes (and save
your emails manually) or change X minutes to something like 30 or 45
minutes, if you want it to save stuff you've forgotten about in the
background.

What I do is only enable encryption on the emails I want encrypted near
the end of composing and before reviewing the message. Disabling
encryption can be done in Edit > Account settings > OpenPGP Security
(uncheck all 4 in default options). Then every time you want to encrypt
(requiring a password, even while saving)

I have had this issue before, but the steps above should give you enough
options to not make this behavior happen. I have not been able to
reproduced the issue where the dialog is not in focus, or not on top.
Then again I have an intel video chipset and do not use multiple
screens/desktops. Please reproduce this bug by doing the following, and
let me know where the dialog pops up.

1) Create new mail
2) Encrypt mail
3) Wait for Auto Save to run (every x minutes), not doing anything in the meantime
4) Share the results: What is the result? Does the window show up in front of the message? Is it on the same desktop as the application window/email window? Could you provide a screenshot?
