I had the same trouble, but didn't want to disable my entire profile, so
I did a little digging. It turned out that one of my Firefox extensions
(FlashGot) uses an EXE file. I disabled the FlashGot extension, and the
wine desktop window no longer appeared.

Make of that what you will...
