I have this same problem.

I upgraded Ubuntu 7.1 to 8.04 and it automatically updated firefox 2 to
firefox 3 beta 5.  I thought everything was fine (ie. it moved my old
bookmarks over and they work) but when I add a new bookmark it appears
in Bookmarks until I close Firefox.  Once I start Firefox again, the
newly added bookmark is gone.
