I'm also having this problem. I didn't delete the extensions folder or
anything, but I did delete the bookmarkbackups folder. I then restarted
Firefox, closed it, opened it back up. I went to Organize Bookmarks, and
clicked the Import and Backup button, selected Restore, and restored the
latest bookmark session/file. Since then it's been saving fine. I'm not
sure that I had to delete the folder, I may just have had to restore the
last session. Anyway, I have the following extensions installed if it
helps:

Adblock Filterset G Updater 0.3.1.3
Adblock Plus 0.7.5.4
Copy Link Text 1.3
Fetch Text URL 1.6.2
FLST 0.8.6
Menu Editor 1.2.6
SmartSearch 3.10
Ubuntu Firefox Modifications 0.5

The Bookmarks.html in my profile folder is not updating when Bookmarks
are added, only the bookmarkbackups folder.
