Ah TYPICAL

TorButton is the culprit (*pulls angry face*)

I disabled each extension then enabled them seperately, one per restart. 
After enabling TorButton ALL cookies were lost on exit (although no options are set to do so).

I have disabled it now since its useless and I hardly ever use it.
I would rather have cookies than a proxy...
