I guess this was a change in 2.0, and I just took longer to notice it:

The ability to delete from server on MOVE is now a hidden preference.
In Config Editor, set:

"mail.pop3.deleteFromServerOnMove"

to TRUE.

Then old functionality is restored.

Moving to questions instead of bugs...
