I find this problem all the time as well.

The problem seems to be with the 'Hotmail' plugin. Each time the plugin
is updated (or maybe each time Thunderbird is updated) the plugin
'forgets' which mail it has previously downloaded, so gets them all.

As a workaround, I have found that disabling the plugin before updating
either of the two, then re-enable it after the update prevents this from
occurring.
