I can confirm this.

There are quite a lot of similar bug reports at Mozilla's Bugzilla:

According to https://bugzilla.mozilla.org/show_bug.cgi?id=283856#c10
wmode="transparent" should get used - but in this case it is.

A simpler test case would be probably needed.

Please note that the same problem appears at least also with Konqueror and Opera. I wonder if it actually works somewhere?!
Sounds more like a bug with the flash plugin in general.
I'm using flashplugin-nonfree 9.0.48.0.0ubuntu2.
