Thank you. First I thought this is a problem with multiple Smuxi
instances because the MessagingMenu no longer supports IPC itself, but
your screenshot looks like a single Smuxi instance is showing the same
highlight multiple times. So in the screenshot you were highlighted once
and no other highlights were active at that time?

Status in “smuxi” package in Ubuntu:
  New

Bug description:
  In IRC highlighted notifications, the Messaging Menu is updated from
  gnome frontend of smuxi. At the first notification, the menu gets one
  item with correct info. At second, there are two identical
  notifications with the second's details.

  At nineth, there are nine identical lines with the nineth's  details
  in the Messaging Menu.
