It also happens with me, across different distros (Lubuntu 13.10, Xubuntu 12.04 and Elementary Luna).
They all have nVidia boards with compositing enabled. My workaround was selecting Gnome Do preferences through the Gnome Do itself rather than clicking on the menu. 
I don't think that disabling and re-enable compositing is a real solution.

Bug description:
  Expect to Happen:
  When I summon gnome-do and select the arrow to get the popup menu to select the preferences menu

  What Happens Instead:
  When I summon gnome-do and try to select the arrow to get to preferences the menu that pops up is behind the gnome-do window and I cannot select any menu entries. I've already set gnome-do to not show an icon in the taskbar so I can't select it from there either.

  Running on Xubuntu 11.10
