The suggested solution has not worked for me either.
This issue is becoming more urgent because Ubuntu One is dropping
support for the current mechanism of synching in late Feb. Already their
tinkering caused the server to think that I deleted all of my notes and
proceeded to delete all the notes on my computer.
As the server situation drives people to search for other solutions,
some will want to get Tomboy to synch locally with the Ubuntu One folder
(or dropbox), something that doesn't work due to this bug.

Bug description:
After setting up a local directory to sync with, Tomboy will sync the
current arrangement of notes, but any further attempt to sync fails,
as the settings for where to sync aren't preserved. Reproduced on two
machines running 12.10
