Well, from what I've seen, Banshee does not support syncing folders over MTP at all, so it is not specific to my situation.

  Incomplete

Bug description:
  I have recently started syncing my Galaxy Nexus with Banshee using
  MTP, but on the device those files are just put in the Music folder,
  without preserving the folder structure. The problem with that is that
  some songs don't get copied because they have the same name, but were
  originally placed in different folder.
