I have this same problem.  Using mint 12, gnome 3.2.  related to

  Tomboy doesn't display notes

Status in “tomboy” package in Ubuntu:
  Confirmed

Bug description:
  I edited a note (my oldest "TODO" note), locked the screen and went
  away and when I came back all notes had disappeared - even the windows
  with each note had gone.  Looking in "Search All Notes" reveals an
  empty list.

  My notes are still in their place in the file system
  (~/backup/TomboySync) and I can read then using gedit but they simply
  don't show up in Tomboy.  I tried to clear synchronization and point
  Tomboy back to the folder path, but to no avail.

  Any suggestions?
