I confirm this, I have tomboy running in the background (started in
startup applications), but in 11.04 it was closing when logging out ore
shutting down, and now a message pops up asking to close tomboy before
shutting down.

Status in “tomboy” package in Ubuntu:
  Confirmed

Bug description:
  I use tomboy, I close it properly.  Then, when I want to turn off my
  PC,  it says "Tomboy not responding,  force quit ?"    I was not even
  using tomboy at that moment.  I had closed tomboy properly some time
  before trying to shut down my PC.  But  it always says that message.
  Sometimes, I think it happens even when I have not used tomboy  at
  all.
