I ran it in terminal and got this when it was writing the database.

  Banshee doesnt update ipod's music database

Bug description:
  Binary package hint: banshee

  I'm using Ubuntu 11.04 and each time i try to erase songs from my
  iPod, it starts and finishes without any problems. When i check my
  iPod, all the music is still there but the files are erased. I know
  that when i go to play a song, the player on my iPod crashes. I use an
  iPod touch 4G not jailbroken running iOS 4.3.2. This tells me that it
  erased the songs but didn't properly update the iPod's database.
