I only have donky installed.
I have the same issue.

I have created a custom desktop launcher for it, and have pinned from an
open empathy launched from terminal, same issue.

I notice that at the first launch, it does open a window and closes
immediately.

I think it has to do with empathy trying to use a systray, when I close
the contact list window, there's no "light" below the empathy icon at
docky, so I suppose it's running in background somehow?

  PROBLEM

  Empathy must be clicked twice, on Docky, in order for it to launch

  HOW TO REPRODUCE

  1. Drag Empathy from the main menu onto Docky.
  2. Click on the Empathy icon.
  3. Note that it bounces and all, but Empathy hasn't launched.
  4. Click on the Empathy icon again.
  5. Note that this time Empathy launches "properly."
  6. Shut down Empathy.
  7. Launch Empathy from the main menu.
  8. Note that it only takes one click.
  9. Compare and contrast.

  The quotation marks are used in step 5 because I'm using the Global
  Menu Applet (not the upcoming application menu, the older version),
  and the menu doesn't display for Empathy when launched from Docky. It
  does when Empathy is launched from the main menu.

  EXPECTED BEHAVIOR

  I can launch Empathy by clicking on the icon once, on Docky (and the
  Global Menu will work with it when launched from Docky).
