Turn at least the copy files to folders option off. It is why you are
getting duplicates.
I'd recommend turning the others off as well if you don't want your
music to be re-uploaded every time you listen to the songs. If banshee
is writing data into the files, then they are being changed, and will be
uploaded back to the server, and re-downloaded on any other computers
you have which also synchronize your music.

In my library, I have found some songs that are duplicated. I never had this problem with Rhythmbox.
For songs purchased through the U1MS, I see two entries. Looking at the properties, they are from these two locations:
~/.local/share/ubuntuone/Purchased from Ubuntu One/Band/Album
~/.ubuntuone/Purchased from Ubuntu One/Band/Album
It appears that the .local/share path links to the .ubuntuone path. So why is it shown as two files?
I've also noticed that when I play some songs purchased from U1MS, it starts uploading them to U1... I don't know if that's related.
