I can confirm that this happens in Maverick too (Tomboy 1.4.0).
Also there's no way to remove the link: Selecting the text and clicking link won't remove it (doesn't matter if it links to a existing note or not..)

Steps to reproduce:
1) Create 2 notes, named note1 and note2
2) write 'note1' in note2 note
3) delete note1 note
4) link to note1 in note2 is not removed (even after Tomboy restart)
