I have a similar problem since I upgraded to Meerkat. All my scripts
with an argument are no longer working in gnome-do. For example, the
command "helps octave" gives me this error message:
>gvfs-open: file:///home/seba/helps%20octave: error opening location:
Error stating file '/home/seba/helps octave': No such file or directory
For now, I'm using the command dialog (alt+f2) to execute my scripts.

Since upgrading to Meerkat, Do no longer correctly executes command line programs.
To reproduce, invoke Do and type a command on your path, say: zenity --info and choose Run as the action. You should see a Zenity dialog appear, instead the following error is reported in ~/..xsession-errors:
> gvfs-open: file:///home/mjg/zenity%20--info: error opening location: Error stating file '/home/mjg/zenity --info': No such file or directory
