I have this problem as well.  I had some notes in Tomboy before I
started syncing to Ubuntu One.  I've been trying all sorts of things.  I
did get one sync that was branded a "success", and it does seem to be
swapping

I'm using Tomboy 1.0.0 on Karmic, all updated today.  I also just installed the tomboy 1.0.1 from the tomboy stable PPA, and its got the same problem.
