I found a bug report upstream that matches this problem:

However, the bug report says that Tomboy still works fine, but from my
experience, it indeed fails and refuses to synchronize with the remote
system.  This is a rather large showstopper in my opinion, now that
Ubuntu ships kernels with FUSE integrated by default.
