I have the same problem (applications and documentation are not indexed)
with the current beagle in a clean Edgy (i386) install.

The beagle-crawl-system script is present in /etc/cron.daily, cron jobs
are executed, and the CRAWL_ENABLED variable is set to "yes" in the
/etc/beagle/crawl-* scripts, but no indexes are being built.
