Is the beagled deamon running ?

I bet it is running, but that it runs into trouble somehow.
Try this :: 
    $ beagled --replace --debug --fg

and see what happens... it will probably raise an exception along the
way.

You can always try to clear the index completely : 
     $ rm ~./beagled
