I can confirm. I think this should be upgraded to a critical bug since it results in the documentation not being indexed thus rendering search in yelp unusable (yelp now defaults to beagle for searching). 

I can add to the report that actually all files through /usr/share/doc/beagle/crawl-system
are misplaced.
