This sounds like you've made a mistake in the remastering process. The
link on the desktop is supposed to be created at CD boot time by casper
(the component that deals with the specialised boot process involved for
live CDs). Ubiquity copies the live filesystem straight off the CD, not
the running filesystem, and so it shouldn't be possible for it to copy
the desktop link.

It appears that you've somehow managed to create a live filesystem image
based on the *running* filesystem (i.e. what you see once you've booted
the live CD), which will cause all sorts of interesting problems. You'll
need to figure out why this happened. I'm not at all familiar with
remastersys, so can't say why.
