I tend to believe that the course material should follow the system
documentation and present it in a format suitable for an instructor led
training. Hopefully the generation of the training material will result
in a number of graphics that then can be re-used in the system
documentation.

Besides that, the course material will have exercises and solutions,
which should expand the system documentation nicely. 

On your question on the two differing, I believe a two day desktop user
course will contain much less material than the documentation. It may
also use a different grouping of topics and focus on highlights of some
programs, rather than aiming for completeness.

The main difference is for me the focus of course material on being
delivered by an instructor rather than the self-study path used for the
documentation.
