BSD Unix's ship their core o/s in /usr and this is what is released with a new "release".  All applications install into /usr/local and are continually updated through their various ports systems:

IME, the Debian/Ubuntu archives do a far better job providing a consistent, reliable experience than you get from such an approach and we would be heading down the wrong road to try and replicate it.
