Improved quilt patch handling

It should be possible and that would indeed be the ideal way of
dealing with this.

It's a bit trickier than simply creating a new checkout and quilt
unapplying all patches manually though. We have to take special care
especially where the tree shape is concerned (new/deleted files in
patches).
