The way to turn off the messaging menu, in theory, is to tell whichever
programs that have inserted themselves in it to stop doing that.
<https://wiki.ubuntu.com/MessagingMenu#How%20applications%20should%20integrate%20with%20the%20messaging%20menu>

Unfortunately, this has not been implemented yet for the default
applications. For example, if you uncheck "Indicate new messages in the
panel" in Evolution's Preferences, or "Show incoming messages in the
messaging menu" in Empathy's Preferences, those applications should
disappear from the messaging menu, but they don't.

Please do report (and, even better, fix:-) bugs where applications don't
make it easy for you to remove them from the messaging menu.

To replace the notification area.
