If the website can't specify repositories, then Ubuntu devs and MOTUs 
would have to put the malware in the ftp repositories. At that point, 
all bets are off.

Making it easy for people to be directed to checked, safe packages in 
the official repositories is a lot better than giving them links to 
download and saying "cut and paste this: sudo dpkg -i fname.deb"

Too many people from the windows world would just download and install 
anything. With a method to do this from a link, most people would avoid 
downloading debs and they would be more secure as a result (as long as 
server packages are off by default - but again you have to rely on the 
people with repo upload capabilities for your security and always will).
