I'm shocked that google had let the linux communauty down like that.  It 
seems that there is no native solution for that.  The official NEXUS 7 
GUIDEBOOK released in the play store mention that even MAC users need to 
install some piece of software.

I'm currently relying on dropbox / Drive / Ubuntu One to transfert data 
but none of these solution allow me to keep "offline" information.

But this seems to be a viable alternative.  I did not tried it myself 
yet since I did not have to copy stuff yet.

You have to remember that the primary Intent of the Nexus 7 is to sells 
content at the play store.  Books and movies can by "pinned" in the tablet.
