I spent an hour trying to set up jffnms, but it failed well before I
could test the syslog-ng part:

[Sun Aug 29 22:47:34 2010] [error] [client 192.168.2.179] PHP Fatal
error: Call to a member function authenticate() on a non-object in
/usr/share/jffnms/htdocs/auth.php on line 50

It's a php problem, and I could find a solution by using Google.

I looked at the manual at www.jffnms.org/docs/jffnms.pdf how it is
connected to mysql. It uses a helper script, which should work as
before. It could even work without the helper script, as syslog-ng
version 3.1 is able to log to mysql directly.
