There are several ways in which you can do this. If you want the Windows key 
to be available as a meta key for all X applications, insert the following 
line in the keyboard section of your /etc/X11/xorg.conf:

  Option "XkbOptions" "altwin:meta_win"

Restart X, and you should be able to use the Windows key as a modifier.
