Our upstream, which is Debian (you can see the changes in the changelog
which is pasted in the bug report). I have changed that to Debian so
that it is clear to everybody.

I have indeed suggested to Debian to bring this up with you (as I suppose your are upstream of Debian).
The problem is that update-mime-database is being called unconditionally by your autoconf files, and this obviously messes up our packages since it is run on the build machines.
It would be nice if we could have a configure option (say --no-update-mime-datatabase) that we could use to avoid having to patch them.
