Sorry, I forgot to post the approach adopted to fix this problem.

The fix for bug 48760 introduced this regression, when it dominates all
arch-indep publication atomically it also included the just-performed
overrides causing both sets of publications to become SUPERSEDED.

I've fixed it by restricticting atomic-domination procedure only for
records published in the same component/section/priority of the
dominated candidate, so the overridden records will remain PUBLISHED.

I apologize for this inconvenience, once the revision gets approved and
cherrypicked in production I will re-process all SUPERSEDED arch-indep
binaries created after 20th Dec.
