Me suena que es así como dice Joaquín... aunque el chkconfig es "redhatoso"
(recién ahora que chequeo veo que hay un paquete chkconfig en
debian/ubuntu).

La forma "debianosa" (o ubuntuosa) es con update-rc.d:

Con update-rc.d, si tenés el servicio ya configurado en algún runlevel,
entonces primero tenés que borrar lo que tenés:

$ *sudo update-rc.d -f squid remove*

y después lo configurás como querés

$ *sudo update-rc.d -f squid start 90 2 3 4 5 . stop 10 0 1 6 .*
